Been gone for a couple years and I could use some info on those Mega Stones. I read about the whole "only receiving a stone on the day the Mega Ring was released," but that was it. Was that really the only way to receive a Mega Stone, or is there like an exploration or something?

So far the stones have been given out twice. On GPX+'s 5th anniversary and on Halloween. Both times we received one random one. Not sure when or how they'll all be permanently available.

Apparently yes. I'm in the same time zone as the server and my time went back and I'm still at the same time as the server.

I have a question concerning the breeding of Novelties. I feel really stupid asking this because I just searched the help page and the forums and couldn't find mention of it anywhere even though I swear I saw it said a long time ago... For some reason I thought you could breed any two Novelties (other than Dracowymsy of course) - even if their non-Novelty counterparts can't - as long as they are not the same gender, but my female Slime Slugma and male Harvest Farfetch'd apparently have 0 chance to make an egg. I already checked and confirmed they are unrelated and also they are both at level 100 so I know it's not just a matter of their levels being too far apart. Therefore, the only thing I can think of to explain it is that I am wrong about Novelties being compatible beyond their specified egg groups. (I just wish I knew where I got that idea from if it's not the case.)

No, the egg groups still need to be compatible.

Although some, such as Bidofo, might have an extra or different egg group compared to the canon novelty-Bidofo, for example, gets the Humanshape bonus.

Does repel last per session or per egg? The visual warning goes away after the first egg claim but if I try to close the tab I get a warning about the repel from chrome. I used four of these for four eggs, did I waste three?

Repel does one reload of the eggs showing only eggs you have not obtained before. If you grab one of them, the lab does its own reload which overwrites the repel. So no, you did not waste repels in the sense that you would have been shown the same eggs with only one.

Thank you. Is there a limit to the multiplier, and is this a result of a string a filled pass counters? Will tomorrow hold an even higher multiplier?

Multipliers happen sometimes, when certain things happen or when the admins activate one on a special occasion. Multipliers cap at 4, so even if all of the things that produce a multiplier happen on the same day, it can't go higher than 4. Tomorrow might have a higher multiplier and it might have lower one. But there will be one, since there's still a day left of honey plus. Also, the fact that the pass counter was filled up means that we had a higher multiplier today than we would have had otherwise.

Does a Mega count as 'evolved' for the Poke-Hunt or does it count as a single-stage?

Charizard "evolves" into its Megas but they don't "Evolve from" Charizard so iunno.

I don't know if this is really a question, but it doesn't exactly seem like a bug and I don't think it qualifies as a suggestion per se:
The achievement "That Everlasting Flame!!" is unlocked by completing the exploration "That Burning Desire!!" three times, and yet for some reason it is considered one of the "Misc. Achievements"... I was just wondering, shouldn't it be listed under "Explorations Achievements" instead?

Random eggs. If you want to pick out specific eggs you need to point and click.

Also if you want multiples of a single egg, you can buy a Honey using one Prize Point, use it, and hit "Fill Party" to fill your party with 6 of one kind of egg, assuming there's enough of that egg in the shelter, that is. (This is a good method for shiny hunting, if you didn't know)
