Nobody knows exactly what the Mystery Counter counts, although there is a STRONG correlation with activity on the site-- when more people are playing, the MC rises faster. If it ever "maxes out" (reaches a certain predefined amount), the next day everyone will get special perks, like discounts at the Shop and extra points for clicking. If the MC doesn't max out before the end of the day, it will be reset to zero and start again.

Also there's an increased chance in finding treasure chests, missing no., and manaphy eggs.
