I say its Red. You unlock him in The older games, if you finish the elite four.
Well In HG/SS he is the hardest pokemon trainer... And Johto is my favorite region therefore they are my favorite games.. (Also that is when Dark type pokemon where introduced, Which are my favorite type.)

I'd have to say that Lance and Claire in Heart Gold and Soul Silver are the hardest to beat at the Dragon Den. With my Pokemon being only around the 50's, it was pretty hard to actually fight a doubles match with my rival. Lance's Gyarados easily tore through Silver's team with Waterfall while Claire's Dragonair used Thunder Wave to paralyze my entire team... It was not a pretty battle. Basically, it was a two on one battle.
In R/S/E, there's this crazy kid running around on the beach to the left of the town where your dad's gym is.
It seems like whenever I restart my games, I always end up running into him,
and at times he is impossible to defeat.
He has a seedot that uses bide, and I always end up losing all PP in my moves.
Then I can't attack, and he can't attack me because he's using bide and I can't attack him.
bfdkjhfslhjroh, So then I end up turning the game off, and starting from where I was if I even saved at all.
Of course, he wouldn't be a problem if your pokemon were high leveled.
For FR/LG & R/B/Y, I'd say Lorelei.
& Then for G/S/C & HG/SS, I'd say Red. (:
I'd have to say that Red is the hardest Trainer to beat. Back in G/S/C, it took me several tries to beat him each time, and my pokemon were fairly even-leveled with his.
Red in GSC. He is much harder than any of the other trainers. His Pokémon are around level 80, whilst yours are 60, 65 max, due to the fact that a lot of trainers aren't there.

In Sinnoh, if you have a nooby party, I say Commander Mars. I had to catch temporary pokemon to beat her.. Stupid Purugly!
But I still say Red. Although I pwned him with a lvl. 100 Arcanine...
red..... he killed my Magikarp..... i got so mad that i went mad...... lets just say i learned how to make Burnt Mice Burnt Dinosaur Burnt Snorlax soggy Fire Dragon Sliced Turtle and a Icicle Lapras no one kills my Magikarp But Me!!! and then what he Leaves!!! he got me doing nothing but battling Weak Trainers Capturing Stubborn Pokemon!!! so thats why HG/SS got boring after Red..... Cries i could do the BF but i can beat them easily..... i miss red
Red's definitely the cheapest hardest. (HG/SS) In GSC I tore him up but in HG I can't do squat aside from pounding his Pikachu into the snow.
Ruby and Sapphire: LOL! It's Wally.
The reason why Wally is hard is because he's the best trainer to grind aside from the Elite Four, but also the most annoying trainer. He has an "OMFG I'M GONNA LOOSE@@@@@@!" AI, meaning he heals his Pokemon using his Super Potion, even if they're not low on HP.
Note: The reason why I posted the image of an angry farmer from Mother (Known as Earthbound Zero) is because Wally pretty much has the same name as one.
